I just scored a VW phatbox for $100 from DFW Audi/VW. If I flash the box with kenwood firmware will I lose the ssa plugin? Also they have 3 more if you live in the area.

SSA is not a plugin on the non kenwood boxes.. so yes you will loose SSA support and have to buy VIOT (SSA for Kenwoods) if you load the kenwood firmware and hook it to a kenwood head unit.  (flashing it back to a non kenwood box will make SSA work again without the VIOT plugin)
